Yes it would stop them(Progenitus) because, this ability triggers as soon as it is on the stack(on top of the stack), so once good old Progenitus kicks the bucket, this ability triggers rendering Progenitus suspended in the graveyard until Yixilid Jailer leaves play.

This would be great in a mill deck actually. Because those autorecyclers like progenitus and darksteel stop you from milling all the way.

Anyone want to bet this one comes back in Innistrad? We're told it's a graveyard-focussed set... I'm betting it will be reprinted.
And to the arguments about Progenitus and the Jailer... Look up the difference between a triggered ability and a replacement effect. Progenitus is a replacement effect "if it would ... instead". Guile is a triggered ability "When ..." So Progenitus still goes back into the deck.
