Once, my friend played this card 4 times against another one of my friends while he had a ton of tokens and other small creatures plus one like 7/7. In the end, he ended up dealing several thousand damage.

Not to be confused with the piece of crap that is Overwhelm.

Overrun is better for token decks. Even if the token deck runs a fatty or two to make Overwhelming Stampede better, the opponent could just kill the fatty in response to Stampede resolving.
Overwhelming Stampede is better for fatty decks where the majority of your creatures are at least Garruk's Companion/Leatherback Baloth-sized and is easier to splash.
If we were to branch out to other "overrun"-type spells, Bellowing Tanglewurm makes your creatures very hard to block and has a decent size itself, making it an ideal alternative to Overwhelming Stampede for the fatty deck, and Triumph of the Hordes is arguable better to run in token decks than Overrun, because you only need half the usual power to go lethal.
Use your imagination guys :) Playing unique decks is what makes Magic fun.

The big guy would need to be removed prior to resolution in order to prevent the big boost. That, fog effects and counters are the only responses worth mentioning. This card almost never disappoints. I would prefer it to Overrun if it weren't for the sweet classic border for the Tempest and Odyssey versions. 5/5

The thing is, I struggle to imagine a situation where this will win you a game that Overrun won't win you anyway.
Let's take CinderBurn's example, but replace his numbers with Overrun and do some maths.
With normal Overrun, your opponent is facing:
6/6 Mana Elves (+2 from the SoulBear, +3 from Overrun)
7/7 Druid's Familiar (+2 from the Bond, +3 from Overrun)
8/8 Beastmaster (+4 from the Wolf, +3 from Overrun)
11/11 Silverheart (+4 from the Bond, +3 from Overrun)
All With Trample
Even without the +8/+8 from the Beastmaster on attack, that's 32 points of Trample Damage on Turn 5. With the +8/+8, that's 56 points. Yes, that's significantly less than with Overwhelming Stampede, but there's no realistic situation where that doesn't either kill your opponent or act as a one-sided board wipe, except for cases where Overwhelming Stampede wouldn't have fared better. You don't get bonus points for taking your opponent past 0 life. You get exactly the same points fo... (see all)

One example would be the pseudo-MTG send up in El Goonish Shive (The cards in it are all based on actual MTG cards with different names and in one place a slightly altered mechanic), in the example shown, Overrun simply wouldn't have won the game.
