According to its wording, it can technically destroy green creatures with Protection from Black. PoB means:
1) The creature cannot be damaged by a black source, 2) the creature cannot be targeted by a black source, and 3) the creature cannot be blocked by a black creature.
Reeper's ability doesn't violate any of the above, so it can kill PoB green creatures.

This was surprisingly brutal against a lot of green creature strategies, much moreso than one would think just to look at it, particularly because there were so few answers to Blastoderm at the time. Not a star by any means, but an excellent sideboard option in draft and playable in a lot of casual environments.
