To be fair, the original duplicant was a completely overpowered card. You could kill off anything, now exiled, and then beat your opponents face with a creature that stole it's power and toughness. It's a better shriekmaw in essence (without the evoke). Now a 7 mana 3/3 duplicant in blue is still good, but the difference is that duplicant was really good in mirrodin because the amount of creatures that did something when they entered the battlefield were not that many. Traditionally at the time, many creatures had effects that required them to stay in play. It wasn't that uncommon at the time to have a card that simply read like.. 4/4 uncounterable and has trample. These were all prime targets for a duplicant. The current meta game is chalk full of creatures who do stuff when they enter the battlefield and this weakens the ingester a lot.
For example, even if you get their titan, they got an affect from it already. You kill their grave titan they still got 2 tokens, the prim... (see all)

That's funny, he doesn't look like he could eat an Emrakul, The Aeons Torn. 18/18 for {6}{U}? Yes please! (it can do this similar to the way he can be dealt with via Journey to Nowhere)
As for the rules questions floating about, Phyrexian Ingester exiles the creature first then gets the +X/+Y bonus, meaning, once the creature is exiled any counters on it or effect will fall off, and it should be just the creatures base P/T applying to the bonus. Lastly, Venser, The Sojourner for some serious removal.

Blue is apparently the color of alien monsters now.
Blame the Wierd creature type in Ravnica. Now Blue has an excuse to have great creatures.
Science for Phyrexian monsters or Innistrad zombies....Blue broke down the last barrier. You thought mono blue was bad before? Wait a lil' bit. In a couple years, Blue will start doing Doom Blades better than Black, Lightning Bolts better than Red, and life gain better than White. :p
