It really needs first strike, as is it's too situational to mainboard, and too expensive to sideboard (also too expensive to mainboard)

He can't kill Progenitus because Progenitus can't be blocked because of the specific rules of Protection. Only if Progenitus blocks this can it have a chance to kill the hydra.
Personally I'd use something like Soul's Fire.

I would like to know, if you attacked with him and someone blocked with the progenitus, if damage would go through?

The cool thing is his ability can overide other effects to cause some really weird situations. Suddenly cards read "No creatures except excruciator deal damage this turn" or "excruciator deals damage equal to it's power to target creature. That creature doesn't deal damage equal to its power to excruciator". If anyone knows some sort of spell that makes a creature cause damage equal to its power unless a certain condition is met this would be the time to pipe up. You know like, Whenever a creature attacks it deals damage to target player equal to its power unless that player sacrifices a permanent"

Some times i skim the rules text, so i read it:
Damage the would be dealt buy Excruciator is prevented.
So i was trying to think of a combo and looked at the cost and reread it.
